I'm going to keep an eye on my own transactions. When I first saw your post, it made me think that this had happened to me at least once recently. What I remember doing was to simply uncheck the exclusion and then forgot about it. If this did happen, it must have been a one off, and I haven't seen it happen again.
I'd suggest following through with @Coach Jon to troubleshoot this.

Thanks for reaching out! I think we need some more information regarding your situation here. Did you create a rule for this payee/category? Does the older car category still apply, or can it be deleted? Let us know! Screenshots may also assist here.

Thanks for reaching out! Quicken Simplifi is designed to always stay in sync with your bank's balance, allowing Users the flexibility to enter missing transactions, delete transactions, add transactions further back than the original download provided, etc. Therefore, having a running balance column would take away from that flexibility, and may also provide an inaccurate representation of the balance caused by any of the above-mentioned scenarios.
This was the general consensus when discussed amongst our Product Team; I do apologize for any inconvenience or frustration this decision may cause.

We can understand your frustration; however, you must remember that Quicken Classic and Quicken Simplifi are two completely different programs, with different features. Including how they calculate data.

As I mentioned above, I have a vague memory of this happening at least once before but didn't think much about it and made the correction.
The only commonality I can see is that these transactions are deposits.
I'll keep an eye out for any other incidences and pass them along.
